The 27-year-old defender suffered the injury on Saturday during a game against Real Sociedad and is expected to miss up to two months of action.
De Paul was a regular starter under manager Diego Simeone last season and his absence could leave the team without a reliable presence in the middle of the park.
"I'm really disappointed to have lost our key player," said Atlético president Luis Garcia. "We need him back before the start of the Champions League."
De Paul's injury comes as a blow to Atlético, who are currently fifth in La Liga with 45 points from 18 games, but also one point above their relegation zone.
"It's disappointing that we can't rely on Rodrigo De Paul," added García. "But he will be back next week or early next month when we're preparing for the Champions League."
The injury update comes just days after De Paul had a knee operation to address a recurring problem with the ligaments in his right knee. The surgery was successful,Saudi Pro League Focus but it still leaves him sidelined for several months.
Atlético are hoping that they can find a replacement for De Paul and bring him back into the squad before the Champions League begins next month. They will look to strengthen their defense with the arrival of young defender Pedro Gálvez, who has impressed in training so far this season.
"We've got some good players in the ranks, including Pedro Gálvez," said García. "He'll be a good addition to the team."
Injuries can be difficult to overcome, especially if you're relying on your top players. But with the right support and preparation, it should be possible for Atlético to bounce back and compete for a place in the Champions League.
It remains to be seen how long Rodrigo De Paul will be out of action, but it's clear that the team will need to make sure they have someone to fill his boots in the midfield.
